I wouldn't say "most" but he was certainly up there on the top tier. I've always thought three of the most underrated guitarists were Zappa, Brian May (of Queen) and Buck Dharma (of Blue Oyster Cult) - I put all three right up there with Hendricks and Page. I think his songwriting chops were mediocre at best, though. My first concert was Zappa and the Strawbs band in 1972 at the Indianapolis Convention Center. The best part of Zappa was the fact that Zappa music NEVER sounded like anyone else - he was a wildly original and creative artist. That's awful refreshing. Today everybody pretty much sounds like everybody else.

If his opinion of Zappa is so low, then why even bother making this documentary? Playing the devil’s advocate can get him short term attention, but not long term credibility or popularity. Frank was fantastic with both music and his words. Only Frank could sing certain songs to full effect, with his deep voice coated in sarcasm. His jazz was ‘both powerful and delicious’, if you are looking for listenable jazz, heavy on fusion.
Just look at all the musicians that have played with him: Jean Luc-Ponty, Steve Vai, Adrian Belew, Terry Bozzio, among others. All amazing musicians.
Peaches en Regalia is the standard for “Fusion” (although I hate that term with a passion)

Don't forget Lowell George of Little Feat - my favorite slide guitar player of all time. Zappa kicked him out the Mothers for smoking too much pot, so George went out and formed one of the all time great bands. "Waiting for Columbus" is my favorite live album of all time.

Take a look at most bands. Their crap to wonderful music ratio is maybe 1 to 1? For every good Zeppelin song, there is a bad one. Same with any major recording artist. To them, crap is filler to complete an album and shouldn’t be looked upon as anything more.
