What would an atheist chaplain do?

I say give them their atheist chaplains. Atheism should be recognized as what it is: a religious belief.

By clamoring for an atheist chaplain, they are finally admitting as much.

Once that is established, never again favor one religious belief over another. You can't ban, say, the Nativity, a Christian symbol at the behest of another religious belief.

Once banned, the ABSENCE of the Nativity is an atheist symbol.
