Back when I worked for the man full time, we were often required to use government rate tickets because we changed our flights so often. Yes, they are more expensive for most trips, but they are less expensive when the flight change charges are considered.
On balance, was it better? Only an analysis of what it would have cost with the cheaper rates plus the increased charges for the times he actually changed his flight plan compared to the government rate will tell.
