Probably, but he refused an order. That's a perfectly plausible and defensible cause for discipline, regardless of the reason or the more global issues.
Yes, even on the odd chance that the WH did not have anything to do with the termination (I do believe in fairies too. /s), it will still look really bad. Give the Clinton's their due. They would not have handled this affair in such a clumsy way. (In their case termination might have been more...how to put it.......terminal.)

It is only if the rank and file active duty officers feel threatened at a high enough level that anything may happen. Military follow orders, they are programmed to, they view one who does not as suspect to begin with. Not following orders is breaking rank first and may be considered to have merit second.

Eventually, he’ll file a whistleblower suit and make out. He had to see this coming. Until this sorts out, he had to know he was in for it.
He should start writing his book. It’s likely going to be taught in schools.
That assumes anybody is paying attention to this. Few people are even aware that questions have arisen about Obama’s birthplace.
There simply is too much going on. As Glenn Beck noted recently, a typical Alinsky tactic is to “overwhelm the system” by moving along multiple political fronts. We thus have Obama movement on the environment, health care, the economy, free speech/fairness doctrine, nuclear proliferation at the same time. The opposition cannot “freeze” any of these issues and target it — and so cannot effectively oppose what appears to be overwhelming political momentum. In that tidal wave of movement, the BC issue is a drop.
Thus, there is no critical mass (in raw numbers) nor an influential lobby (i.e., “movers and shakers”) for the Obama legitimacy issue. MAJ Cook is not Joe the Plumber — he does not have that kind of exposure or salience. Obama and his acolytes will destroy Cook, and only a few will know that the man ever existed.

Not with the injunction she’s got on her website she won’t. She misspelled one of the plaintiffs names.
They’ve basically questioned his stability. It’s a simple episode. I would say out of twenty-odd times that I’ve seen it applied....half the time, it was justified. I recall in one deployment situation, we have a navy O-4 who was in serious need of hospital time and two burly guard were brought in to escort the guy to a mental unit.
In this case...I’d be curious what else he has said about his place of employment. The other curious thing....if he won’t take orders to Afghanistan...how could he take orders and work in a normal military environment on a daily basis? With this thinking...which I’m only speculating his government bosses via the contract...might have easily determined that he could not possibly take orders in his normal civilian job. Whether right or not...it’s a curious scenario.

The Zero and Rhamm method is to attack the individual, attack and attack and attack. Ignore the issue and attack the person. They will do nothing at all but prepare unless this appears to gain traction. They will not dignify it by recognition of it.
Notice also that this is a STAY of execution of the orders.
They will flay this poor fellow. There are operatives out now looking for dirt on Major Cook from the day he was born and even before, I will lay odds for it.

As I read it he didn't refuse the order to deploy, he filed suit to find out if it was a lawful order.
DOD's response was to cancel his military deployment and to inform his employer that he was no longer welcome at his civilian job at McDill Air Force base, effectively firing him.
One thing to remember - the peasants were carrying the pitchforks because that was the best weapon they had available. Just sayin’.
