It is apparently accepted practice family, staff, and other Congressmen flying to the same airport to accompany her. I'm not saying that it's right -- but it's accepted.

Pelosi flew in a 757 exactly once. It was the Air Force's choice, not hers -- because nothing else was available.

No, it's not. According to the government's own accounts, Hastert actually flew home more often than Pelosi did. He just happened to live in a district that was within range of a smaller jet.

The request was made for "security reasons". Whether you agree with it or not, it was deemed legitimate by the Air Force, the White House, and the House sergeant-at-arms, who is the one that actually made the request.
Take it up with the Bush administration. They instituted the policy post-9/11.
I admire Boehner for questioning the policy and declining the privilege. But, he will be the first Speaker to do so. Prior to Pelosi, Dennis Hastert had the same privilege, and reportedly utilized it more often than Pelosi.
