If I recall, Scooter had his conviction commuted so he would not have to go to prison. It is my recollection that Bush did not want to Pardon him because he was appealing the conviction. A pardon at that time could be a prima fascia admission of guilt.
Of course, Bush was out of office before the appeal happened.
