The only thing that might still need to be protected from the JFK assassination would be the reputation of US government agencies, or high government officials from that era.

Not necessarily- what may be at issue is the means by which certain intelligence was obtained that pertains to the assassination or its conspirators.
Or it could pertain to the bureaucracy’s perpetual tilting with the windmill of the Israel-Palestinian peace process, given that a Palestinian assassinated Robert Kennedy. If a group like the PFLP were involved in some fashion with Oswald, revealing it would be considered a threat by the State Dept to their sacred cow.
Or we may still have a human asset or want some nationn suchh as Cuba to believe we do that could be exposed.
