Khrushchev did remove the missiles due to the loose cannons looking to take control of them.
However, I suspect that the removal of the Jupiter missiles were offered as a face saving move to Khrushchev. Why? JFK was looking to have them decommissioned. The Jupiter and Thor missiles were only intended as stopgaps until the reliability of the first generation ICBMs were established. The Thors and Jupiters were fixed site, above ground, and used liquid oxygen. The LOX system by nature has its maintenance and reliability issues. Besides, the Soviets knew where the Jupiters in Italy were, the base was overflown by a reconnaissance MiG.
Right about this time, the George Washington class and Ethan Allen class SSBNs were being commissioned. So the fixed location IRBMs got replaced with a ballistic missile sub located wherever. So the loss of the Jupiter missiles were really no loss.

I just finished watching Bobby Kennedy for President on Netflix last night. I thought it was really good- I think Bobby would have made a better President then JFK. It talks at end of all the evidence destroyed by LA Police that would have shown that a Policeman at the elbow of Bobby in the kitchen was the killer with the head shot behind the ear.

I know the Kennedy’s cheated on the wives, got away with a murder, etc. But for me, Bobby was the better of the brothers and it was amazing how he was talking about we can’t keep throwing free food, housing and money to the minorities as it has proven to makes their lives worse off then better. Wow 50 some years later and his message is what is still the same for minorities.

It really showed the hatred Johnson had for Bobby. Johnson was an hateful person all around and I really believe he and/or Mafia had him killed.
