Well, 2 Maccabees says the prophet Jeremiah hid the ark in a cave, along with some of the other temple treasures.

One thought is that Sishak only got the items that Solomon had made, not items from the time of Moses.
2 Chronicles 35 mentions the Ark in the time of Josiah, after the prophetess Huldah had told of coming destruction. So when it says the Ark was put in the Temple, Josiah might have been instructing the Levites to hide it there.
