This would require them to justify their existence to taxpayers and Congress, or face elimination.

Not a good idea, especially with the LEO type agencies (which it seems all of them are now). The only way they could justify their continued existence, is to make sure some more Americans die, either from government terrorism or from non-government terrorism.

A better way might be to abolish them first, then let the voters and congress decide if and when such dangerous domestic troops are ever needed again.

Absolutely. The only systemic solution is to go after the problem and quit wasting time and energy trying to beat the symptoms back. I think the first order of business is to throw out FDR's version of the Commerce Clause, and disband every federal agency, and throw out every regulation based on it, until we get a constitutional amendment specifically re-authorizing it.
