If areas are ungoverned then what does Pakistan have to say about it?

Plenty. Pakistan says it will not permit US troops into these areas to remove the al-Qaeda and Taliban presence. At the same time, Pakistan says it can't remove the terrorists itself because these areas are ungovernable. Pakistan has a lot to say about it - mostly incredibly lame excuses for doing nothing themselves and not letting the US do it for them.
