Just finished watching the finale of 12 Monkeys.
Am totally confused. How did they stop the plague?

Causeality loop fun! Top level - by removing Cole’s interaction with the current(main) timeline they created an alternative timeline without the Witness and apparently the Witness’s torso was sent way back in time with the virus in her body. So that was the explanation of how the virus was “discovered” in the original timeline.
Overall I thought is was a great ending with a dire warning about time travel.
