The Bush administration did take steps to remove him. In September 2003, after the first visit where Archives employees noticed missing documents after Berger left, the first step was taken.

On December 5, 2003 Alberto Gonzales requested Carlin's resignation.

Now, I figured he was granted the extra months he requested (July 2004 he wanted 4 more months which would have been last November and he obviously was granted a few extra months). I don't think we can conclude at this point he was culpable in the Berger matter so I'm not surprised or bothered that he's still there, and it looks like he'll be gone shortly.

This guy has had a 16 month extension

Democrats Seek Reason for His Being Pushed Out

Archivist of the United States John W. Carlin was pushed by the White House in December to submit his resignation without being given any reason, Senate Democrats disclosed last week at a hearing to consider President Bush's nomination of his successor.

I'd say Clinton started working on sweeping up his papers for legacy refurbishing the minute he left office.
I'll bet Berger wasn't the only one.
I'll bet some papers have been removed and replaced.
They were convinced Gore was going to win, and when he didn't, this was their back-up plan.
Bet impeachment evidence is gone....
