The judicial branch can't order the executive branch to fight a war a certain way anymore than the executive branch can order the judicial branch to render a decision a certain way on a case.

Co- Equal means one has no authority over the other.

Well The Executive Branch is liable to legal action and such matters are decided by the Judicial. Not to say this was the correct decision but you can't make a blanket statement that they have no authority over them at all. Constitutional matters are decided by the Judicial Branch. As for what the Executive can do to the Judicial...appoint them.
