All “mega” churches in my area have some sort of security in place, just because the crowds are so big (and the odds of incident are higher).

Now that's an interesting answer. It's not like we're describing a hockey game where things sometimes do get out of control. This is a church where the parishioners go to (ostensibly) worship God their Savior. Yet the church hierarchy feels it necessary to provide security? Some questions come to mind...

1) Do they feel 'targeted' because of the number of people/donations collected weekly?
2) Are they failing to get the message across? (Concern over internal disorder)
3) Are they getting the wrong message across (not all 'mega' churches necessarily provide the true doctrine)?
4) Are they interested in getting the message across instead of building membership?

The Bible tells us that where two or more come together in His name He will be also. I hardly see the need for security under proper circumstances, unless, that is, some outside entity is considered a threat.

The verse you quoted is spoken in context to church discipline, not church security.

I think it’s more about the odds of 1 (or more) in 1000 people in any population being unstable nutjobs and when you get 5-8 thousand, your chances are considerably higher.

If that is the reason this church encouraged selected volunteers to help with security, then I guess they were 100% correct in forecasting the need for it.
