Incorrect. It was an F-117A Nighthawk of the 49th Fighter Wing. B-2 Spirits were flying too high for modified SA-3 Goa SAMs to be downed.
Anyway, The F-35 won't be that much suited for the JASDF because of its single engine, making it less safe for flights over water, and along with combat radius. It is not the same as that of the F-22 Raptor.
How would the F-35 ever stand a chance against PLAAF Flankers or IADSes?

They did not say if the Japanese are buying off the shelf, if this is co-production, or a blend of the two. It’s hugely, hugely important.
The best deal would have been export of a large number of fully US-produced F-22’s, with heavy black-boxing, and maintenance performed by a US company.
It is possible that this F-35 deal requires Japanese manufacturers of critical parts —maybe many parts. This is usually a security risk (per Aegis).

The aircraft's mission determines its design and capabilities.
