I thought there was supposed to be a seperation of church and state?

Well yes, according to LBJ and the RATS, but actually there is no such thing in the Constitution. It merely bans the establishment of an official church of the government.

The "separation" actually exists in the tax code (thanks LBJ) and applies to nonprofits' tax status, regarding their engagement in political activities. Of course it is applied in a unilateral partisan fashion.
