It’s been well-known that Iranian guards have used rape as a punishment and humiliation tool. It seems a bit bizarre that they’d care whether the inmates use condoms when raping another prisoner. Iranian prisons aren’t exactly known for caring about the well-being of their inmates.

BIG difference.
1)
The prisons here may not be a picnic, but at least the people inside have had a trial and been convicted of actually committing a crime that warrants being inprisoned.
This article is talking about young opposition protesters, or even bystanders who were just picked up in a crowd who are languishing in prison before they may even have a trial, which in Iran is meaningless anyway.
2)
The crimes perpetrated against these protesters are State sanctioned - It’s all part of the mental & physical beat-down to discourage repeat protesting and to discourage others from speaking out.
