I don’t think she is going to be on the ballot come November. A deal was made to prevent charges against her and Bill. She stays in the race only as a decoy, withdraws in mid September. Very little time, and money left, for the Republicans to effectively campaign against whoever the dems decide to prop up in her place.

I don't think so. Most States have rules requiring the candidates be in place prior to September 1st (if not earlier). Thus you get the cases where dead people are still on the ballot, such as Mel Carnahan. If Hillary! drops out, the Dems can't replace her with anyone.
