I think there may be two reasons that Trump did not fire Comey at the beginning.
First, and most probable, was that he wanted the incoming Attorney General to have a say on the replacement. Trump may have not been willing to perform the due diligence required to locate the right person for the job.
Second, and highly speculative, Trump may have concluded that the incoming Attorney General may want to find out what was going on in the last administration; e.g., the Clinton Foundation investigation. It is a lot easier to call in "employee" Comey for answers than it is to issue a subpoena. So keep Comey on the job until you find out what you need to know; at least all that Comey is willing to reveal.
