So they know that their communication net is compromised. Sending physical couriers is the method of last resort. It's slow, costly, and vulnerable to interception.

Right now al qaeda is operating in the dark (e.g. just consider the transit time for physical couriers).

It's more than just cracking their current operations. We've almost certainly got what we need to go find and decrypt numerous previous al qaeda messages now...and that will tell us many useful things about where they've traveled, where they are located today, who is on the take, etc.
