It could be that in order to give him a single Indonesian name, they simply combined the names:
Soe - Soetoro
Barka - Barak
H - Hussein
Soebarkah

Between the Dutch and Indonesian (Maleis) writing systems, 'oe' was the Dutch-ified version, and 'u' is the Maleis alternative for the same, 'oo' sound, as in the English word, 'food'.

I'm reasonably convinced the 'Soeb' came from 'Subud', which is an Islamic cult to which Ann Dunham and Loretta Fuddy (interestingly, and not coincidentally) belonged.
