The CofE the established State Church, with the monarch (Queen Elizabeth II) as the nominal head.
So the couple is well within their rights to sue for discrimination, and will probably win. Which is probably appropriate under the laws of England (note, I’m NOT speaking to whether it’s moral or not, just from a purely legal perspective)
OTOH the couple would not have the standing, and would (probably) not win a similar case against a local mosque, or Roman Catholic parish, in England. Since those are not government sponsored institutions.
This is EXACTLY why the framers put the establishment of religion clause into the First Amendment. Which provides a significant (and in my opinion insurmountable) obstacle to such a suit here in the US.
howevery you are talking about a religion, even if it is set up by a monarch with no real political power. UK is a freedom of religion country.
The queen did announce she went all in on the born that way myth.
England is a religious freedom nation, but the CofE, as the official State Church, is subject to the laws that govern state institutions.
Other religions/churches there actually have much more freedom to operate than the CofE does.

I keep telling other gay people I know to stop doing this kind of stuff. (Because I own guns and my Catholic spouse takes our kids to a Catholic Church were basically called traitors to “their” cause. Their causes was never our cause. Anyways, they continue to pursue a scorched earth strategy in implementing the gay agenda as the leftist politicians see fit. In the end they may get what they think they want through the courts. However, they will be so alienated by the rest of society (even by those who might be with them on some issues) they will never be accepted or taken seriously as their means of achieving progress resemble that of a child throwing a tantrum.
The courts do them no favors by forcing their agenda on mainstream society prematurely rather than acceptance coming naturally over time.
The resentment will be such that any “progress” made by judicial fiat will be bittersweet.
Hopefully, someday they will realize as I have always known. Homosexuals are nothing more than pawns on a chessboard to politicians.
