The fact remains that McConnell boxed himself into this corner all by himself. He chose to block Rand Paul's defunding amendment to the highway bill that would only have needed 51 votes to pass, in exchange for this standalone bill that needed 60 votes to pass.
Ted Cruz says that McConnell did that to protect his back-room deal for the Ex-Im bank, because Obama would have vetoed the bill with defunding in it. It was all for nothing because the House refused to take up McConnell's highway bill and recessed for August.
So now McConnell is left with the stain of this Nay vote, and an explanation that is falling on deaf ears.

McConnell Voted In 1993 To Legalize Fetal Tissue Donations After Abortion
I was in a legislative body for 20 years. A number of times I had to go against my conservative principles with my "no" vote so that I could bring the issue up again for a re-consideration at a later date according to procedural rules.
However, with McConnell, this may have not been his only reason. We can read into his vote what we will. He's a canny SOB.

The GOP leadership (of which Senate Majority Leader Mitch is a part) read polls. This may not be a hill they want to die on. We may think a shutdown over PP funding is a good idea (so do I, on a gut level), but Joe and Jane public will just see it as yet another chapter in a never-ending (40+ year) abortion battle that most of them are tired of.
