If you watch the episode "The Parliament of Dreams" from Season 1, you'll see that each of the races are encouraged to show aspects of their various religions. When Commander Sinclair shows Earth's religions at the end of the episode, the first person he introduces is an atheist. Yes...JMS said he wrote it that way on purpose.
