For me, Signs and Wonders if the best X Files episode. Great twist, and very timely.

Time Enough At Last is still the episode of TZ that I most empathise with.
Might also include SG-1's A Fragile Balance with Michael Welch's spot on portrayal of a young, cloned Jack O'Neill.
