Of course it is. The only difference between him and the children of illegal aliens is that Rubio's parent were legal residents--but he is a "natural born citizen" by dint of being born on American soil.
"Birthers" have attempted to litigate that issue against Obama and have failed. For good or for ill, being born on American soil makes one a "natural born citizen." People who live on American soil are "subject to the jurisdiction of the American government" whether they are citizens or not.
That was adjudicated by the SCOTUS in the 1898 case United States v. Wong Kim Ark 169 U.S. 649 (1898). The only restrictions allowed by the Constitution were for children of diplomats and children born to foreign enemies occupying America soil. Until that decision is overturned or refined by the SCOTUS or an Amendment, it is the law of the land and thus Rubio is "a natural born citizen."

Birthers are going by the definition of Natural Born Citizen that was in use when the Constitution was written—and that was quite different than simply being a citizen due to birth on US soil.
The birthers have failed in their court attempts because they haven’t been recognized to have standing, not other than perhaps in the recent lower-court GA judgment due to an interpretation of NBC.
And Wong Kim Ark didn’t actually settle what you claim.
