Somehow, I don't think the Pakistani gov't has any more credibility regarding their analysis of al-qaeda than Jim Garrison (played by Costner in "JFK") had regarding his analysis of organized crime.
To the best of my knowledge, there have only been three major Al Qaeda leaders-the most prominent among them being the Canadian, Khadr-who have been caught in Wazirastan, the NWFP, or some similarly isolated part of that region.
Granted, there's still a possibility that those two fiends are skulking around the mountainous area, but it's much more likely that they have blended into a densely-packed urban center, within one of these mega-cities, such as Karachi.
I think Iran.

They've been harboring other wanted fugitives, e.g., Mugniyeh, the AMIA conspirators, etc., etc., for years.
They're known as the chief state sponsor of terrorism for a very good reason.
