It has been revealed that there are about 650,000 emails on Huma Abedin’s husband’s laptop. Of the 650,000 emails, thousands are labeled “classified” National Security material forwarded from another email server. According to sources, the emails were discovered in a folder labeled, “Life Insurance”. Is it possible the folder was mislabeled by Abedin to deliberately conceal its contents? This also begs the question: How did Huma Abedin get National Security clearance?
The NY Post explains where FBI originally dropped the ball when they first investigated Abedin:

So if you believe Abedin, she didn’t know the private clintonemail.com server that hosted her huma@clintonemail.com account even existed until she heard about it in the news. Comey was a believer; he didn’t even bother to call her back for further questioning. Case closed.

Apparently, Anthony helped Huma backup her Blackberry to their home computer, ostensibly to save her contacts. She may or may not have known that ALL of her emails were backing up has well. Maybe he didn't even realize it at first. When he eventually figured it out, he put it in a folder marked, "Life Insurance". The emails stopped being backed up about three years ago. The 650k emails cover the time when she-who-must-not-be-named worked at the State Department.Some of this is being reported by Fox News.

Department of State handles its own clearance process. They probably have a contract for the bulk of the work, with a small number of government employees managing it. The military has a whole separate process and organization to conduct background investigations and conduct clearances.
Since it is all in the hands of the State Department, the Secretary of State can probably grant clearances at discretion, waiving investigation. That is my speculation, but State does do its clearances separately.
