No, he didn’t. Brandon Dixon was the person who addressed Pence, not Miranda. And this is what Dixon said:

“We have a message for you, sir. We hope that you will hear us out. And I encourage everybody to pull out your phones and tweet and post because this message needs to be spread far and wide, OK?
“Vice President-elect Pence, we welcome you and we truly thank you for joining us here at Hamilton: An American Musical, we really do. We, sir, we are the diverse America who are alarmed and anxious that your new administration will not protect us — our planet, our children, our parents — or defend us and uphold our inalienable rights, sir. But we truly hope that this show has inspired you to uphold our American values and to work on behalf of all of us. All of us.
“Again, we truly thank you for sharing this show. This wonderful American story told by a diverse group of men [and] women of different colors, creeds, and orientations.”
Inappropriate? Yes. Misguided? Yes. An ill-informed challenge? Yes. But not an attack.
This was at least a passive/agressive attack:

Why would they be anxious and alarmed? Because everybody knows Trump and Pence are White Supremacists who care nothing about "diverse" people. This is why I have not seen/heard Hamilton. I cannot see the nimrods who participated in this show having anything to say that I need to hear. And I hate hip-hop.
However, if Miranda created something non-political that looked interesting to me, I'd probably watch it. All of the entertainment industry thinks like him. As long as they don't preach their leftist twaddle to me, I'll let them entertain me.
Did you read the linked article? Miranda WROTE it - knowing full well that Pence was going to be there and with the full intent of calling out Trump.
Of course he couches it in the message of “luv” but he called out anyone that doesn’t support his way as a racist nazi. You can spin that however you want but that’s how I and a lot of other people saw that.
