Some Jews — the Essenes — spun off after the first temple was destroyed. One of the reasons was because they disagreed with making sacrifices at the temple where there was no Ark.
The Ark is not mentioned (Ezra, etc) when the Second Temple was rebuilt, and its absence from the Second Temple is noted in the Babylonian Talmud Yoma. This would agree with Jeremiah 3, which was written in the days of Josiah before the destruction of the First Temple.
I am not aware of any ancient Christian claims that the Ark was in the Second Temple.
