Anyone know if the repairs were so extensive that the aircraft were flown off prior to the docking?

If it has 20-F35B with armament, that is a pretty penny.

The Marine aircraft would have been flown off prior to the ship's return to port; that's S.O.P.

There was probably a Navy helicopter or two on board.

I have heard nothing about that other than it was a refit for the F35, so my assumption would be the planes were not there. Looking at the pics of the deck you dont see any. I know when my boy was at sea, the planes did not leave the port with the ship ... they flew on later. My guess is they are parked at the NAS.

Fairly sure it is standard to fly the air wing off to North Island NAS and maybe Miramar before coming into port at San Diego.

Remember seeing the CVNs come inot Pearl Harbor with all the planes on deck. They do not fly off anywhere there it seems.
