They are pushing people to electronic filing, and I beleive the mishandling of paper filings is designed to encourage that.

Whenever possible, I file a paper document. I will do nothing to make it easier for Big Brother to collect my personal data. If the IRS destroyed my old return, that is a good thing.

My dad was an accountant and spent two years trying to correct a typo the IRS made inputting his paper return into their system. Shoving all that paper into computers might cause more problems than it solves.
