If these cards were missing before the encounter would that have prevented or slowed them from calling our fleet in an emergency in any way, like getting surrounded by Iranian Rev Guard?

It may have prevented them from making an encrypted call for help, but I’d guess they had means to make an “in the clear” call for help.

They were probably ordered, to make sure the Iranians got classified information, so, to throw the Sat phones overboard, would be to deny the Iranians the classified information that Obama wanted them to have. That's my take on it.
